I'm surprised no one's mentioned Broodhollow yet. It's truly excellent, with great visual style that pairs 1930's-style cartooning with some much more modern graphic horror elements. The writing is top-notch too. I'd definitely recommend it to any SSSS fan.

Also: (and most of these have already been mentioned)
-Gunnerkrigg Court
-Monster Pulse
-Questionable Content
-Alice Grove
-xkcd
-Buttersafe
-Poorly Drawn Lines
-Chainsawsuit
-Order of the Stick

Der-Shing Helmer's back! For anyone who was a fan of her fabulous webcomic The Meek, you'll be happy to know that she has just started a brand new comic; Mare Internum. http://www.marecomic.com/. It's a "science fiction graphic novel about the isolated inhabitants of the planet Mars. It updates several times a week." She has also stated that she will be continuing The Meek this year. I am such a happy person right now.

Yessssss...

I'm not sure if this has been recommended before, but a friend of mine asked for a webcomic reading-list, and in my quest I re-discovered Digger. It's "a very peculiar epic" about a...talking wombat, and manages to touch upon morality, anthropology, theology, with some engineering thrown in for good measure. It also involves vampire squash and oracular slugs. It is amazing.

Thanks for the update, Ceceoh.  I'm so thrilled that Der-Shing is back!

I thought "The Meek" was one of the best *stories*, period, I'd come across in a long time, with such elaborate world-building, depth of character, intricate plot, and gorgeous artwork.  But judging from the artist's comments and Twitter feed, she just buckled under the pressure of work, family obligations, health problems etc.  (Plus, I wondered how anyone could sustain a "Game of Thrones" level of complexity, with three different casts of characters and HUGE story arcs.)

With that track record, I'm sure her new comic will be great.  But mostly I'm looking forward to "The Meek" coming back some day!

Uhhh I don't have time to read all those comments to see which comics have already been mentioned ;~;

I read a lot of webcomics, so off the top of my head:

Paranatural
THIS IS NOT FICTION
Best Friends Forever
Todd Allison and the Petunia Violet
Olympus Overdrive (based on Greek mythology and the art is just the best thing)
Trying Human
Ava's Demon
Homestuck (yeah is that one even worth mentioning? I think everyone has heard about it already...)
Lackadaisy
Tripping Over You
Always Raining Here

There's more but those are the ones I remember right now without checking my list (my list is on my other computer aka the super slow one that I hate with a fiery passion)
